There's a table, just below the "cross-examination" title, that contains all contradictions currently set for this CE. At the beginning, there's only one (hence one row) that's managed automatically, but you can add other ones by clicking the "add" row.
When you're asked to click a contradiction, just click one of the rows of that contradictions table. The contradictory text will appear in that row. Then set the type and evidence of the element that contradicts it in the same row, and you're go.

Obviously, if you didn't set the contradictory message properly (if it doesn't appear in the contradiction's row), then it won't work in game. When your contradiction is complete (evidence and message are set) and the player presents it, he'll be redirected to the post indicated in the contradiction's "Message to go if success" : for the first contradiction, it contains "Auto", which means you'll just skip to the frame directly under the CE. For other contradictions, you can manually set the ID of a frame.

About saving, I don't get your question. Saving the trial saves all of its content, including CEs...
